First off, I'll note that I don't necessarily get out boating frequently (at best a couple trips each month during the season plus some evenings out at a local park-and-paddle/play spot).
But in any event, I'm pretty religious about always taking my throw rope out of its bag and hanging it out to dry on a clothesline. Once dry, I just make some big open loops/coils and hang it UNSTUFFED on a garage storage arm/bracket. That way the rope is nice and "relaxed"---as well as dry.
And yes, this means that I have to stuff my rope for every outing. It doesn't seem a big deal to me---just takes a couple minutes.
If you just leave your rope in your bag, you risk two types of damage:
1. wet rot---mildew, mold---whatever---can't be good for your rope to have stuff growing in it.
2. Getting sort of permanently "kinked"---rather than being able to relax and not get that kinky look, which I could see as possibly affecting performance in terms of its reach---not to mention a great ability to get tangled up.
It seems to me that your safety rope is something that needs careful and diligent care and feeding. Inspecting it now and then for signs of wear is also a good idea---as is never (if you can help it) getting it full of sand and grit (or at least rinsing it out well after such exposure).
Maybe the ropes are tough enough to withstand less attention---just leaving them in the stuff-sacks all the time, but I'm a cautious gear geek.
