couple things wrong with your post Slimey. 

First, just because water (effluent) looks clear doesn't mean its clean.
Second the farm runoff has a huge amount of cow manure and urine in it. 
Third, and most important, there has been a human waste disposal policy from the prison upstream.  There isn't but one waste disposal facility.  In the past the prison (and homes back in that area) straight piped during high water events to relieve pressure on their system.

While the water isn't as bad as people say, it is not clean.  That being said, its probably cleaner than the cleanest rivers in Texas, where I learned to paddle.
